The main limitation is that you have to use vccd1 and vssd1, or you must rename the pins. pdngen doesn't seem to allow different names pins or the pin name to not match the net it is connected to. You can verify the connection on the vertical m4 on the sides from the horizontal m5 stripes in the wrapper.
