@User I don't think you do can do what want to do on a fully processed wafer. Even if you don't have metal on top you will have layers of dieletric on top and electrons of the SEM won't penetrate through this dielectric. Maybe you can dissolve the dielectric but I likely there will also be hard masks in between the dieletrics that makes this difficult.
