KLayout manipulates the final layers directly. Magic doesn't. So in magic, you paint some 'meta' layers and it will generate the final layers directly according to DRC rules etc. (so like you just draw source drain gate area for instance and it'll generate diffusion, doping, polysilicon, polycut, etc ... masks from that automatically.)
