@User: I have taken great pains to make sure that the layout views in the PDK match the netlists, so the ports are supposed to be in the same order. There are ways to get cells prefixed in magic, if the layout is read from a GDS file, but I would think that Stefan's suggestion of just doing a search-and-replace on the standard cell library name text should be all that you need to do.
