I'm still getting weird errors where it says two things are different when they are the same, and I think it might be due to the pins not matching?

Again, you’ve only posted a portion of the lvs report, so I can’t give you too much advice. To eliminate proxy pins, make sure every matching level of your hierarchy has the same pins and only then same pins.
