There was a problem in substrate node extraction in the magic, however, it was fixed by <@U016EM8L91B>. What version of magic are you using ?

Also it would be helpful if you could post the mag file along with the original netlist

Agreed, a .mag file would be more helpful than a screenshot.  But from the coloration, it appears that what looks like it is supposed to be a substrate contact in the upper right corner is actually N diffusion, not N tap, making it a diode, not a substrate tie.
