My usual method is to create a directory in the project's top level called

netlist

with subdirectories

schematic

,

layout

, and

rcx

, with each netlist being named the same (

<project_name>.spice

); when including the netlist, only the path needs to be changed depending on which netlist is intended to be simulated.
