The crosses do mean that cells were not found, because there's no bounding box associated with them; but the warnings of cells not being found where specified but found in the installed PDK should not be relevant. There must be somewhere that a cell is not being found at all. If you select the cross and type
what
, it should tell you what it thinks that instance was supposed to be, so you can figure out what cell (or cells) was missing.
