@Matt Venn Hi, the error You have has something in common with KLAYOUT METAL MINIMUM CLEAR AREA DENSITY CHECK FAILED
we were have had it as well since MPW3
the solution we have found was pretty manual
1. Open klayout 2. Open the gds for the sky hd stdcell library 3. Open the ef decap 12 4. Open the gds of your layout and open the layout of sky's decap 5. Delete content of the sky's decap 6. Copy the content of ef's decap in place kherman

My observation is that there is a critical number of std cells where the problem starts to show up

Yes, a few

There are a few tools for mechanical part simulation what could be a pretty good starting point, the problem is the PDK and the foundry, however seems not to be so complicated since in fact the bulk process is a customized version of a CMOS process
