My personal opinion: tap cells inside standard cells are more straightforward, more flexible, and more difficult to go wrong with. Both for the designer and for the user. Separate tap cells can be more efficient, but require extra care. One reason we decided to make cells with built-in taps was uncertainty over the tools that would be used for place-and-route, as we made this decision very early into the process and stuck with it afterwards.
