Anyone know how to save in magic? for some reason every time I save and exit, when I come back my transistors become boxes again

Showing boxes doesn't mean the layout wasn't saved. It means the layout hierarchy is shown unexpanded. Put the cursor anywhere over the background and type "s" to select the whole cell, then type "x" to expand all the views.
