Any advice on how to purge the old paths / fix this?

You can probably just edit the files. Mag files are text.
(Also, lots of people use magic so you may not need to tag Tim on everything)

looking through the raw .mag file it seems magic duplicated all my submodules and added a variant with _a to the name. For example:
