Is it ok that I use metal1 layer to connect the input and output of analog module to the pins of analog wrapper?

Yes, but be aware metal1 will have a higher parasitic resistance compared to higher levels. Also, the pins are on metal3, so they will have to be eventually connected to a via anyways. Edit: the pins themselves cannot be changed from metal3 I don't believe
