Hello, one question, does anyone know if updating magic would stop working with the pdk?

No, it won't.  I always maintain backwards compatibility.  The PDK tech file declares a _minimum_ version number of magic that you need to work with the PDK, but that's all.

to update, should i delete magic? I used in my old magic download, git pull, ./configure, sudo make, and sudo make install, but I still have the old version

try to do `which magic` to see what magic path you are using, and verify your `sudo make install` is installing into that exact same place.
